I have a knocking/clank coming from my gas back boiler. Any ideas?

I recently removed my chimney and replaced it with a solid roof flue for the boiler. Now since that modification this knocking sound has started. It is an intermittent knock when the boiler is on (i.e. fired up for central heating or hot water).
